What's the best way to clear them of scratches? Here is a list of things I have tried:
1-Windex/Cloth
2-Buffer/Polishing Compound
3-Tooth-Paste
4-Water/Soap
5-Game Stop Self Cleaners
None of these work and I keep getting stuck on the start up screens for PSX games and PS2 games suddenly freeze up at a certain place in the game.

You could always scratch the scratches off. Y'know, get rid of a small layer of the disk. The effect is a playable disk with a psychedelic back. (It looks all swirly!)
You've listed a pretty comprehensive list of fixes that haven't worked. It sounds like your CD is screwed.
Nah, it's just the scratches. I need to buff 'em out to get it to work. Has nothing to do with the data itself.

Your CDs don't work because they are scratched. You have tried numerous methods of repairing the CDs, none of which have worked. Therefore your CDs are screwed unless you find another method of repairing them. This does not seem likely, as you have already listed every method I've ever heard of, including using a professional disc repairing service.

Well, it sounds like your discs are screwed then. Either that or your console is.

Try car-wax (or however spelled lol). It may create more smaller scratches, but it should get the big one away.
This is kind of gross but if you take your CD and place it in the toilet then flush I've had people tell me that it works. Someone I went to school with swears by it. I've never tried it though.
I once read in a PS2 magazine that if you drive really fast then open the door and lean out and hold the disc on the road while you drive seems to work, although I think they were being sarcastic and saying how most of the things you stated don't actually work...

Oh I remember that happening too dd was indeed the lenses.

It's gotta be my lenses. Most of my games are near spotless and sometimes in mid-game it'll say it can't be read. Is it normal for the lens to be pushed back against the back of the tray?
This happened to my old lenses. No. They are not supposed to. chances are someone pushed them back once and they got stuck there when you close the lid. Get the lenses changed.
Well I suck. I just unplugged it to check it out again, and the be honest, I see nothing wrong with the lenses. Maybe it goes back and forth to reach diff parts of the CDs?! I dunno, I'm not a PS2 mechanic, but I can fix them fairy well.
EDIT: I tried two newer PS2 games with no scratches and they mostly work. But when I try older ones with scratches they don't work well at all. But then again the one I tried with scratches was one that was literally made with scratches. I tried to take a picture of my problem but the friggin' phone takes a thousand years to send pics to my email so I just practically gave up on it and threw the flashlight on it.

Try cleaning the lens before replacing it. Use a cotton bud and alcohol, or get a cleaning kit.
