You got 100%. The bomb guy from the trailer is super cryptic to find, and is an entire separate route. It's basically its own romp. Not counted into the normal route percentage at all, because it's impossible to do both routes in one game, since they both lead to an ending. it's one or the other.
So congrats. You found everything in the main route. Even last time I test played thru it I missed something and only got 99%, so good effort lol. Also there are some things that are secrets you can unlock that don't count towards percentage(such as title screen trophies. I think there's 4 you can unlock, and 5th secret secret one)
The percentage system was more to tally up quests/side quests and in game note-worthy secrets(not pickups - secrets involving NPC's), for the main route.
