Making Topics off-track faster then you can say it 
I have likes and dislikes about both games. Also I don't mod my games so that can't be a factor for me. They are close to the same to me otherwise, but I can't really pick a favourite from them.

NV Does Better In
* Difficulty (Even when I did the perk bug)
* Gambling (Until I get kicked out of the casinos)
* Companions (Having ED-E and Boone Or Tabitha is always fun, whether from having my buds around or having grandma saying hello to all my new wasteland raider buddies)
* Area (There are less noticeable invisible walls to me and it seems like the place is bigger, if emptier times)
* Safe houses (I loved Wadsworth's jokes and the bobble head display, but I always had to go there if I wanted to drop off my treasures, while in NV, I can go from New Vegas or Novac (I go there more))
* Comedy (I loved the Easter eggs in the first 2 and the Wild Wasteland Perk allows me some of it, I would prefer for it to be an option instead of a trait though)
* DLCs (I haven't fully played them, but the stories and morals they teach are great, and they seem longer)
* Challenges (Adds more to do for me and I love getting more perks, but the Super mutant one is iffy)

Fallout 3 Does Better In
* External Levelling of SPECIAL (The bobble-heads are more challenging then buying implants, also 'Gotta Catch Em All'
* Unique Quests (Wasteland Survivor guide is more memorable to me than Boone's stuff)
* Schematic Weapons (I don't recall they are in NV, or at least build-able)
* Radio (It only gets this since, I really love the adventures of Daring Dashwood, but the songs are about even to me in both games)
