Alright, here's my theory:
The Sephiroth for most of the game is actually Jenova in the form of Sephiroth, but the one you find, "Shirtless Sephiroth" is the main clone of Sephiroth that is ultimately the one you find at the bottom of the crater and the one you fight as Bizarro and Safer.
Buuuuut...no. That doesn't explain the strange change of attire from no shirt, to cloak, to no shirt again. Someone help, this is a painful clusterduck of not-explainedness.
