Unfortunately, I am not able to re-produce any of the above on my end. Although I did not test this on Linux.
Did you try loading an earlier save and re-entering to see if it happend again?
The puzzle works fine for me, and no lag. I'd be interested to see if any other Linux users experienced this.
As an extra measure, can you send me your save game file as well, I'll test on my end.
