The original DOOM game. Not only did it popularize FPS games, but it codified it as a genre. For a long time, all FPS games made afterward were called 'Doom-clones'.

Of course, there are a few other good FPS games out there.
Blood is an amazing one with a good story and great humor.
The Serpent Riders games (Heretic, Hexen 1&2, and Heretic 2, in order of release) tell a great story with wonderful storytelling. (Sadly, I have yet to play the last game.)
Duke Nukem 3D has some great b... err... visuals.
And as far as modern FPS goes, the 'Zombies' mode for Call of Duty is one of the few things I actually enjoy in a CoD game.
