Yes, it's the one Monkeynuts gave you in Cloud Castle.
There are actually a number of uses for the crystal (throwing it at people is the main one) and one or two of these uses actually stop you from leaving yourself in a situation where it's impossible to get past a certain section because the choices you made would make said section impossible if you didn't have the crystal, IIRC. Which I do.
But like most things in the CC series, it was mostly there for flavour.
