How to set this up?

I have set all the mysql stuff up (don't know why it was necessary, but it wouldn't work without it) and a username and password, uploaded the whole thing to my site, and all it does?

No, this application is developed for PHP-CLI, so you have to use that. Also, if you set the enableLogging property to false, it won't try and connect to the MySQL server and it will run without it. Unless you have your very own web server, then I think you should run this on your own computer because with shared hosting you probably won't have access to Shell in order to execute it.
Ah... Time to install Apache then.
You can try WampServer, it will install everything for you.
