Now I am stuck where the time machine duplicates itself and jumps around on the screen. What do I do? It's after the part where you have to run thru with the lava chasing you.

You need to find the machine that is hurting you, because that's the only one you can hurt at the time. After that, another one of the remaining three will start hurting you and you need to find the right one again. Repeat and the boss will go bac to the center.
